I'm wanting to have a portable version of a Minecraft world so I copied it to my USB Flashdrive and was wanting to know if I had to copy the file back and forth between the PS3 and the Flashdrive to play it or is there some way to play the save directly off the Flashdrive?

You would have to keep copying back and fourth. The PS3 doesn't allow you to play game saves from USB or change the directory of the game saves.
