I downloaded Handbrake to reduce file sizes for Minecraft and TF2 videos, but when I try to compress them, the file sizes are increasing. I've found videos with recommended or "the best" presets, but all of the ones I have tried almost double my file sizes, while they work perfectly fine in the videos. Anyone know what's wrong?

The output size is directly related to the settings you are using when transcoding your video file. Change your settings and you'll change the output size. If you don't know what settings to choose, I suggest you do some reading. There are ages of material at your fingertips for free through Google and other web search engines, which will teach you all you need to know in reducing video file sizes.
