So I accidentally brought a bad omen back to my village, and saved and quit when I realised the Illagers came in waves. This is in a realm, will all my villagers be dead when I reload the game?

Unfortunately, that may be the case. I'm not positive about that though. Based on past experience the villagers were killed. So that might happen to you as well. Sorry.
