Minecraft crafting glitch

I own a server (MysticServer.Us.To) and my crafting is messing up, I can't find any way to fix it, all the information is in this video, if you can help please help! If you don't have enough information comment or join the server and ask, I can pastebin configs or anything you need, just please help!
